Depending on what she was taught growing up will help you answer this question. Example: If she is or if her family is religious she most likely was taught that it is a sin to have sex without being married first. Sex creates a bond that is very strong. Most girls feel this more emotionally and guys tend to be more physical about it. If she was abused which she most likely would not tell you then this can also trigger feelings within her. Many times these feeling cause great guilt even though if she was abused she did nothing wrong. When they don't tell someone they end up feeling more guilty. This may not be the case at all but consider this in our modern times: If we all did wait until we were married to be intimate then the spread of STDs, AIDs and other sicknesses would be much less, children would end up with a stable enviroment with a mother and father to grow up in and couples would be more stable and there would be far less abortions.
Having said that, I understand that not everyone believes the things I do and this being the case she may believe that this is a sin or maybe she does not but the things she has learned as a child are deep within her. If she will open up to you as you question her and let her talk you may learn why she cries and if you repect her you will try to help her with this. If she does believe she has sinned then she may want to confess to her Priest or Bishop and part of the process is to stop the sin. I know that you don't want to hear this but you need to know why she cries because she feels guilt for some reason.

She's probably scared it's going to affect your relationship, or maybe she feels bad for doing it because some people still think it's morally "wrong" to have sex before marriage.
